This one needs a little explaining.
Remember  ? After that whole incident, Malcolm was very, very uneasy around Jonathan. He didn't sleep much for a good few days, and couldn't stand to be around the doctor after seeing that side of him. Jonathan, scientist that he is, found this all fascinating. Which was a bad idea. A worse idea was walking in on Malcolm while he was messing with his guns (one of his calming-down activities) and commenting on the situation at hand. Malcolm. Tired, paranoid, frustrated Malcolm, with a gun in his hand.

It wasn't quite intentional, but it wasn't quite an accident either.

Jonathan will be fine. The bullet missed most of the really important stuff on its way through. Malcolm is another story.
