As you've seen by now, Jonathan takes a lot of shit from Malcolm. He puts up with his religious angst and his repressed sexuality, and his tendency to take out his aggression in the form of violence. But he does get tired of it, and one night he's just plain had enough.

So when the argument starts to get heated, he injects Malcolm with a paralytic, watches him fall, and then proceeds to very calmly describe everything he could do right then. This covers the gamut from rape all the way to killing him and making it look accidental (not that he'd even have to; guess who'd be handling the autopsy?) And he can back up every word, and Mal knows it.

In the end, he doesn't do any of it. Instead, he leaves Malcolm there, paralyzed for the next two hours, with nothing to do but think about what he's just been told. Of course, by this point, Mal has had the hell scared out of him. He's never been helpless before. The next two hours are very long.

(You might think this means the end of their constant feuding, but no. Think escalation.)
